Is there any problem if I have the BF Bot Manager software running all day long?

Can Betfair block my account if the software is running all day?

I am in "real" mode, but I would like to know how betfair behaves in "real" and "training" mode.

If you are placing real bets then you should not have any problems, as you will generate Betfair commission.
