At Tools&settings->General settings form you can tick options to increase bet size for commission and to deduct commission from overall market profit.
Please note that commission is only deducted from overall market profit, not from individual bets, so you need to check main MARKETS grid view to see overall market profit, not bets tab that shows individual bets profit.
